Pedal box questions

Had the pedal box soda blasted and then went to powder coating. Looks great, except for the very small rust holes I did not see. Largest is 3-4mm diameter. Pushing on the holes forcefully, it feels solid, no give. 

Besides  being a testament to why people advise against powder coating, is there a reason I should not use it? Figured I would use a product like a black gutter sealer to seal the holes.

The powder coating isn’t to blame for the holes, the box had hidden perforations or near perforations that were uncovered by sand blasting. Powder coating actually does a pretty good job of filling in small holes compared to other coatings.
