Yeah, you could. But it would leak like hell. I replaced the manifold in mine with a tii manifold for that very reason, a stud was snapped off. They can be replaced fairly easily, but it's sometimes easier and cheaper to get another good one depending on the shops you live around, or go tii if you have one of the hideous smog manifolds with blocked off ports. I've seen old smog ones go for $40 or less.

Looks like you broke off the one that seems to be casted into the manifold, might still be replacable?-the one I pulled off was broken at the top one in your picture, which appears to be replaceable. Whatever melon head previously did the clutch in 2000 broke the stud and welded the manifold to the downpipe. Sure that'll work, but it causes uneven pressure on the gasket and led to it's failure.

Why's it run so far through the flange?

I drill 'em out, very carefully, and retap or extract, depending on

how well the drilling goes.

Flatten the broken side and center punch it. Then use a drill to drill out the center of the bolt. This will typically release the threads and since the drill will have a right hand twist the broken end of the stud will run through the hole towards the end that isn't broken.
