...and a desire to beat the living crap out of something and now I have a separated transmission and engine.

Thank you to everyone who said I just needed to pry a little harder to separate them.

What was the root cause ?

Was the trans input shaft stuck in the pilot bearing?

Was it a small needle bearing or the larger ball bearing race?

Did the trans shaft unstick from the bearing, or did your hammering move the pilot bearing out of the crank bore ? Mess up the clutch disc ?

I think the transmission must have gotten slightly skewed coming off and the input shaft hung up on the pilot bearing.

I'm not sure what pilot bearing was in the engine (the engine is going back as a core, so I didn't bother removing the old bearing); however it appears different from the outside than the new ball-type bearing I have for the new engine.
