I used the same kit. I thought the three bolts and copper nuts are for the collector/resonator connection.
I thought that the connection at the manifold to downpipe were studs. I'd use the 12 mm copper nuts on those too...

yeah that's the kit. you're probably right about the manifold having studs, in that case why don't they include 3 more copper nuts? do they use copper so they don't rust? but then what about the electrolysis of 2 different metals against each other?
anyways, if bav auto's going to claim it has "everything you need to replace the exhaust" i think they should include every nut, bolt and washer. i am replacing the rubber bushings and bolts at the mount at the trans as well, those weren't in the kit either.
in other news, got BMW mufflers from Blunt, they're Boysen brand and look like they're gonna last a LONG time!!! Sturdy as hell! Hopefully no more rattling and unhooked and/or lost exhaust donuts!
