Filling in the holes is the easy part there is a couple ways of doing it, welding closed or using marglass, welding is the correct way, but then you would have to recote the inside of the panels for corrosion. Also, are you refinishing the car. I would recommend waiting until you are ready to paint the whole car. If you only need the top chrome molding removed you could do the alpina look and only paint the top portion.
